He was happy that Mr Hyde had disappeared. The past perfect We use the past perfect to make it clear that one past event happened before another past event. Dr Jekyll was happy that Mr Hyde had disappeared. (the verb underlined is in the past perfect) The chronological order of these two events is: Mr Hyde disappeared. Dr Jekyll was happy.
